I had similar problems on my 240d when changing the fenders I just beat/hammered the inner fenders until they where close the only part I was careful with was the fender as its the only part that really shows. I also used washer between the fender and body to get the gaps just right.
I just keept fitting the fender and seeing what needed work. then out came a short piece of 2x4 and sledge hammer after it was close I used washers for spacing there is usually a little pay in the bolts so I would line every thing up with 2 bolts one on the front and one on the back open and close the hood to see if i was close. also if I needed to bend the lip I used a pair of channel locks or vice grips to straighten it out. It took me a couple hours to get it in the neighborhood. Once I got it close then it was easy to get it perfect or at least as good as factory
my 300sdl was a real bear because it was hit on the front. And i had to straighten out the fender structure and replace the radiator support
